I didn't see whether 'sinks' were filled or whether you were working with a depressionless DEM. If it isn't, you won't get satisfactory results as outlined here Creating a depressionless DEM—Help | ArcGIS for Desktop which is a prerequisite for pretty well everything in your workflow

Mark, Why install the older 10.4.0.3 (2016-02-06) build instead of the 10.4.0.12 (2016-07-13) build? Ignore the ASCII sort order the Web server lists in, and go by the build number/date to keep current. Stuart

My projects are not so large. I don't know if the large size of the tables causes problems. I have heard, and do practice normally, putting data in geodatabases to reduce the instability issues that can come when using simple shape files.
