If you already created a line between points. You just need to calculate line distance for each segment by "Calculate Geometry" tool in desired unit. If you have polyline which is connecting consequence points, then you can split your line by "Split Line at Points" or "Split Line at Vertices" tools. Than you can calculate distance.

You can not publish WFS services with multiple layers from same data source. You have to remove duplicated layers or you have to subtract dataset to multiple datasets based on your definition queries.

Can you specify more details please? Where do you store your ArcGIS layers and metadata? Are they stored in enterprise geodatabase or local file, or you may accesing this layers from ArcGIS Server? If layers metadata are stored in a place which GeoNetwork can crawl, you can configure GeoNetwork to crawl that metadata automatically. Otherwise you have to export that metadata as xml format and than import to the GeoNetwork. Have look following link for more detail about metadata harvesting. You can create a function to get features within 50 meter buffer from layer 2 Then you can call this function for each feature in layer 0. You will get a list of selected feature within 50 meter distance to calculate actual distance. This will be much faster than iterating all features in layer 2. You can apply spatial filter to your Layer 2 with 50 meter buffer circle from point in layer 0. This will return list of point features as a feature cursor from layer 2 which are within 50 meter distance. Than you can do whatever you want with this points. I think you want to do this for each feature in layer 0, so you have to iterate all feature in layer 0 and apply spatial filter.

The tools "Near", "Point Distance" and "Generate Point Table" are not require coordinates. Just you have to set input features (layer 0) and near features (layer 2)

Actually I did not miss. You can not apply spatial filter to whole map service. You can only apply to individual layers. So you have to create separate layer for each. If you don't want to do it that way, you have to use attribute query. For that you have to overlay all layers with boundary layer and add field to each layer for filtering data.
