I have been encountering missing polygons and/or missing or wrong symbology after clip / pairwise clip and/or pairwise intersect lately. Even completely missing symbology (invisible) although the attribute table shows up ...
'repair geometry' tool fixed this as it found several 'incorrect ring ordering' After repair things worked as expected.
